It depends. Both 2.5 and 3.1 are excellent secure options for your website. Joomla! 2.5 offers smart search options, captcha user registration security, multilanguage support, and mobile enhancements. Joomla! 3.1 offers these features in addition to Twitter Bootstrap and is completely device responsive. However, 3.1 sites will need to be upgraded to 3.5 when it is released. 3.1 does not support all extensions including Virtuemart, nor will 3.1 work if your server does not support PHP 5.3.
